According to data from the United States Census Bureau, the CDP covers a total area of 12.0 square miles (31.1 km2), with 10.5 square miles (27.3 km2) being land and 1.5 square miles (3.8 km2), or 12.34%, consisting of water.

As of the 2000 census, Water Mill had a population of 1,724 people residing in 722 households, with 475 families. The population density was 156.8 inhabitants per square mile (60.5/km2). There were 1,461 housing units, with an average density of 132.9 per square mile (51.3/km2).
The racial makeup of Water Mill was 95.42% White, 2.49% African American, 0.70% Asian, 0.93% from other races, and 0.46% from two or more races. Hispanic or Latino individuals of any race comprised 3.31% of the population.
Among the 722 households, 24.4% had children under the age of 18 living with them, 57.2% were married couples living together, 5.8% had a female householder with no husband present, and 34.2% were non-families. Additionally, 25.9% of all households were comprised of individuals, with 10.9% consisting of individuals 65 years of age or older. The average household size was 2.38, and the average family size was 2.85.
The population distribution by age was as follows: 20.1% under the age of 18, 4.6% aged 18 to 24, 24.0% aged 25 to 44, 31.5% aged 45 to 64, and 19.8% who were 65 years of age or older. The median age was 46 years. For every 100 females, there were 100.7 males. For every 100 females aged 18 and over, there were 100.7 males.
The median income for a household in Water Mill was $84,400, with a median income for a family reported as $84,272. Median incomes for males and females were $60,357 and $39,167, respectively. The per capita income for the CDP was $59,987.
